Dinoflagellates are one of the most abundant and functionally diverse groups of eukaryotes. Despite an overall scarcity of genomic information for dinoflagellates, constantly emerging high-throughput sequencing resources can be used to characterize and compare these organisms. We assembled de novo and processed 46 dinoflagellate transcriptomes and used a sequence similarity network (SSN) to compare the underlying genomic basis of functional features within the group. This approach constitutes the most comprehensive picture to date of the genomic potential of dinoflagellates. A core-predicted proteome composed of 252 connected components (CCs) of putative conserved protein domains (pCDs) was identified. Of these, 206 were novel and 16 lacked any functional...

Comparative Transcriptome of Wild Type and Selected Strains of the Microalgae Tisochrysis lutea Provides Insights into the Genetic Basis, Lipid Metabolism and the Life Cycle ArchiMer

The applied exploitation of microalgae cultures has to date almost exclusively involved the use of wild type strains, deposited over decades in dedicated culture collections. Concomitantly, the concept of improving algae with selection programs for particular specific purposes is slowly emerging. Studying since a decade an economically and ecologically important haptophyte Tisochrysis lutea (Tiso), we took advantage of the availability of wild type (Tiso-Wt) and selected (Tiso-S2M2) strains to conduct a molecular variations study. This endeavour presented substantial challenges: the genome assembly was not yet available, the life cycle unknown and genetic diversity of Tiso-Wt poorly documented. This study brings the first molecular data in order to set up...

Marine plankton support global biological and geochemical processes. Surveys of their biodiversity have hitherto been geographically restricted and have not accounted for the full range of plankton size. We assessed eukaryotic diversity from 334 size-fractionated photic-zone plankton communities collected across tropical and temperate oceans during the circumglobal Tara Oceans expedition. We analyzed 18S ribosomal DNA sequences across the intermediate plankton-size spectrum from the smallest unicellular eukaryotes (protists, > 0.8 micrometers) to small animals of a few millimeters. Eukaryotic ribosomal diversity saturated at similar to 150,000 operational taxonomic units, about one-third of which could not be assigned to known eukaryotic groups....

The Green Edge initiative was developed to investigate the processes controlling the primary productivity and the fate of organic matter produced during the Arctic phytoplankton spring bloom (PSB) and to determine its role in the ecosystem. Two field campaigns were conducted in 2015 and 2016 at an ice camp located on landfast sea ice southeast of Qikiqtarjuaq Island in Baffin Bay (67.4797N, 63.7895W). During both expeditions, a large suite of physical, chemical and biological variables was measured beneath a consolidated sea ice cover from the surface to the bottom at 360 m depth to better understand the factors driving the PSB. Key variables such as temperature, salinity, radiance, irradiance, nutrient concentrations, chlorophyll-a concentration,...

Marine (= blue) biotechnology, i.e. the utilization of marine bio-resources as a target or source of biotechnological applications, is a field with massive potential for innovation and economic growth. In a context of rapid climate change and increasing pressure on natural resources, renewed interest in marine biotechnology has been promoted by application of recent methodological and technological advances, notably in bioprocessing and in the various –omics domains, to the study of marine biodiversity. Marine biological resources potentially represent a sustainable raw material for exploitation in diverse fields, including nutrition, health, agriculture, aquaculture, energy, environment, and cosmetics. Marine biotechnology is now recognized as a...

Although protists are critical components of marine ecosystems, they are still poorly characterized. Here we analysed the taxonomic diversity of planktonic and benthic protist communities collected in six distant European coastal sites. Environmental deoxyribonucleic acid (DNA) and ribonucleic acid (RNA) from three size fractions (pico-, nano- and micro/mesoplankton), as well as from dissolved DNA and surface sediments were used as templates for tag pyrosequencing of the V4 region of the 18S ribosomal DNA. Beta-diversity analyses split the protist community structure into three main clusters: picoplankton-nanoplankton-dissolved DNA, micro/mesoplankton and sediments. Within each cluster, protist communities from the same site and time clustered together,...

Multiple microalgal partners in symbiosis with the acantharian Acanthochiasma sp. (Radiolaria) ArchiMer
Decelle, Johan; Siano, Raffaele; Probert, Ian; Poirier, Camille; Not, Fabrice.
Acantharia (Radiolaria) are widespread and abundant heterotrophic marine protists, some of which can host endosymbiotic eukaryotic microalgae. Although this photosymbiotic association was first described at the end of the 19th century, the diversity of the symbiotic microalgae remains poorly characterized. Here, we examined the identity of the microalgae associated with the acantharian species Acanthochiasma sp. by sequencing partial 18S and internal transcribed spacer (ITS) ribosomal DNA genes from cultured symbionts and directly from isolated holobiont specimens. Single Acanthochiasma cells contained multiple symbiotic partners, including distantly related dinoflagellates (Heterocapsa sp., Pelagodinium sp., Azadinium sp. and Scrippsiella sp.) as well as...

New microalgae for the Pacific oyster Crassostrea gigas larvae ArchiMer
Ponis, Emanuele; Probert, Ian; Veron, Benoit; Mathieu, Michel; Robert, Rene.
The number of microalgae of high nutritional value actually available to mollusc hatcheries is limited to a few species and this represents a constraint for the industry. Fifteen microalgal species belonging to seven different taxonomic classes were selected from the Algobank-Caen microalgal culture collection of the University of Caen. An initial screening of these microalgae, based on their cytomorphological characteristics and growth performances, led to the selection of four species (Imantonia rotunda, Emiliania huxleyi, Pseudoisochrysis paradoxa and Diacronema vlkianum), which were then tested as food for Crassostrea gigas larvae. Two species (L rotunda and E huxleyi) were of poor food value for oyster larvae, while P paradoxa and D. vlkianum resulted...

Sexual reproduction and ecophysiology of the marine dinoflagellate Alexandrium minutum Halim ArchiMer
Probert, Ian.
As part of their sexual life cycle form dinoflagellate species form resistant resting stages (hypnozygote cysts) which are important in their ecology. The factors inducing sexual reproduction (and hence encystment) have not been clearly defined and conflicting information exists from laboratory and field observations. Nutrient deficiency in growth medium is commonly used in laboratory dinoflagellate cultures to induce sexual reproduction, but field observations of encystment have been made in conditions of apparent nutrient sufficiency. The aim of this project is to investigate the factors which trigger sexual reproduction in coastal dinoflagellates.

The Protist Ribosomal Reference database (PR2): a catalog of unicellular eukaryote Small Sub-Unit rRNA sequences with curated taxonomy ArchiMer

The interrogation of genetic markers in environmental meta-barcoding studies is currently seriously hindered by the lack of taxonomically curated reference data sets for the targeted genes. The Protist Ribosomal Reference database (PR2, http://ssurrna. org/) provides a unique access to eukaryotic small sub-unit (SSU) ribosomal RNA and DNA sequences, with curated taxonomy. The database mainly consists of nuclear-encoded protistan sequences. However, metazoans, land plants, macrosporic fungi and eukaryotic organelles (mitochondrion, plastid and others) are also included because they are useful for the analysis of hightroughput sequencing data sets. Introns and putative chimeric sequences have been also carefully checked. Taxonomic assignation of sequences...
